can we stop instance which is in Auto scaling(when policies are applied ..do we need to remove them and stop it)

Yes, It is possible to stop EC2 instances that are managing by Auto Scaling Group. By default stopped instances are considered as Unhealthy and Auto Scaling Group try to terminate stopped instances and create new Instance using Launch Configuration.
However, You can suspend processes that Auto Scaling should not take any actions. Below are the recommended processes that you need to suspend.
HealthCheck, Launch, ReplaceUnhealthy, Terminate
